In a desolate landscape, four high school girls wearing their uniforms walk together without speaking. They were sent 6,000 years into the future from their original era as a final attempt to escape humanity's inevitable extinction. Back in their world, the same day repeated endlessly until they studied time travel at school, passed a selection test, and were chosen to be transported to this new age. Now, they have no idea what to do next. The only thing they brought is a small, toy-like mobile phone that doesn't work because there is no signal. As they walk, they notice strange birds flying overhead and spot a river in the distance with dirty water. Eventually, one of the girls discovers an abandoned house and reads the name carved into its gate.

As time goes on, Madoka advances to the next grade at school, while Lan and Muginami explore a replica of Kamogawa located on the intergalactic tourist planet Polyhedron. This story takes place between the first and second seasons.

In March 2012, Studio BONES decided to take existing footage from the TV series and pair it with new, never-before-broadcast audio, airing the result together for the first time on television. The audio for episode 51 reveals that Eureka must embark on a journey to scatter seven fragments of her soul across the land in order to pacify it. Ultimately, Eureka and Renton are forced to separate, but Renton promises that they will meet again someday, no matter what. Episode 51 has no connection whatsoever to the sequel Eureka Seven AO, as this was an actual ending that was never used during the original television run of the series. Eureka Seven AO continues from the events depicted in episode 50: Wish Upon a Star.
