When an alien force eventually called the "Neuroi" attacks Earth around the 1940s, the world is devastated by destruction. However, one man is able to lead the invention of an anti-Neuroi weapon known as the "Striker unit" which augments magical power and also enables flight through two mechanical lower-leg coverings known as a sort of witches' "broom." Young witches from around the world are gathered together to fight back in a force known as Strike Witches. The inventor, however, was thought to have been killed during service. The daughter of the inventor leads a relatively normal life except for her untrained and incredible magical power which she hopes to use one day in healing. However, she is suddenly whisked away on a search to see if her father is actually alive. She encounters his invention and the possibility of perhaps using it herself.

The narrative of Mushi-uta unfolds in the not-so-distant future. A decade prior to the events, mysterious insect-like beings dubbed "Mushi" started to emerge. These Mushi have the ability to devour people's dreams and thoughts in exchange for granting them supernatural abilities. By the conclusion of the first episode, the main character, Daisuke "Kakkou" Kusuriya, meets a young girl named Shiika Anmoto. Over time, the two grow very close. Yet, Kakkou is unaware that Shiika is a fugitive from a clandestine facility called GARDEN, where individuals infected by the Mushi—known as Mushitsuki—are confined. The military division of GARDEN, the Special Environmental Conservation Executive Office, dispatches their most skilled assassin to capture Shiika. However, they encounter opposition from the Mushibane resistance group, led by the mysterious figure known as "Ladybird."

Set before the events of the main journey, this prequel examines the origins of the Saiyuuki quartet. The first OVA focuses on Sanzo and his master, as well as Ukoku, later known as Ni Jianyi. The second OVA depicts the first meeting between Goku and Sanzo. The third OVA explores the consequences of Hakkai's crimes and his subsequent trial—as first seen in the first season of Saiyuuki—along with his decision to reside alongside Gojyo.

This animated side story originates from the Densha Otoko (Trainman) TV drama. In that drama, actor Itoh Atsushi portrays Yamada, an otaku who is deeply devoted to the Mina anime. The show features a kawaii protagonist with an ample bosom, floppy rabbit ears, and carrots protruding from her rear. Mina is a character tribute inspired by the Daicon Animation produced by GAINAX, which included a similar unnamed bunny girl. Additionally, the opening sequence of Densha Otoko incorporated scenes that appeared in the Daicon Animation.
