Now, these men and women find themselves light-years away from their home planets, forced to cooperate if they want to return.

In the Johto region, Giovanni, the leader of Team Rocket, locates Mewtwo in a secluded area. While attempting to recapture Mewtwo, Ash and his friends are abducted by Domino, a new member of Team Rocket, as they rescue Pikachu from Jessie and James. The cloned Pokémon are also seized and used as bait to draw Mewtwo out. This sparks a clash between Mewtwo and Giovanni, with Mewtwo trying to understand its own purpose and the meaning of its existence alongside the other clones, questioning the value of their origins as scientific creations.

Part 1 The "Emperor," a powerful faction of Mitsubishi Lancer EVO racers who have conquered every team in Gunma Prefecture, now sets their sights on Mount Usui and the celebrated Impact Blue duo known for holding the Usui Pass record. Strangely, she is able to communicate with Frank, and soon the two are taken into custody by a covert agency known only as 'Funeral.' Meanwhile, Takuto awakens in a hospital bed, his life in ruins and his face permanently disfigured. Consumed by grief and a desire for vengeance, Takuto accepts the offer of the mysterious 'Mr. X' and is granted a new identity as a high-ranking Funeral officer: Ryu Soma.

Mitsuhiko Tsuburaya gives Conan Edogawa a large stack of manga, which Conan starts reading. Meanwhile, the Mine family requests Kogorou Mouri's help in protecting a valuable sword inside their dojo after receiving a threat from Kaitou Kid. When Conan arrives at the dojo with his friends, he meets Yaiba Kurogane. The two join forces to stop Kaitou Kid's theft, though Conan gradually senses that there is more to the case than initially meets the eye.

During the Edo period, three mysterious space capsules made landfall on Earth. Fearing the disruption they might cause, the people of that time buried these objects underground and handed down a detailed chart to the Kamui bloodline. Now, these capsules are beginning to awaken one by one. The first to rouse is Tri-Zenon, a member of the Zenon Guardians, and it is being piloted by Akira Kamui of the Kamui clan, together with his sibling Ai Kamui and their comrade Kanna. The aliens, having returned to Earth with a clear objective, now find themselves having to take on Tri-Zenon.
