A letter arrives for Professor Layton from the renowned opera singer Jenis Quatlane, inviting him, Luke, and Remi to attend her latest performance. She also requests their help with a mystery: her friend Melina died a year ago, but later returned as a seven-year-old girl claiming to have discovered the secret of eternal life, and possessing knowledge that only the true Melina could have. Naturally, this case intrigues Layton and his apprentice, so they head to the Crown Petone opera house, while Remi remains in London to investigate several girls who have gone missing there. The opera tells the story of a lost kingdom called the Kingdom of Immortals. Once, a beautiful queen who loved music was beloved by all. But she fell gravely ill, and despite the people's efforts to find a cure, medicine failed. The queen passed away, and immediately afterward, the cure—a potion for immortality—was completed. Grieving deeply, the kingdom's people decided to become immortal by drinking the potion, so they could meet the queen when she reincarnated. Abrosia's Kingdom still exists somewhere in the world, waiting for its queen to return and sing forever. After the performance ends, a masked man appears and makes a proposal to the audience: "Let's play a game. The winner will receive eternal life. The losers will have to die." It is up to Layton and Luke to take part in the game and uncover the secret of eternal life. This story takes place between the events of the video games Professor Layton and the Last Specter and Professor Layton and the Miracle Mask.

Satoshi and his companions lose their way in a barren wasteland. They soon encounter a "Water Pokemon Show" headlined by Hiromi, the star performer of the Mariner Troupe. Hiromi is a descendant of the Water People, a group able to converse with water-type Pokemon, and she shares with the group a legend handed down through her lineage for ages. According to the tale, the Water People once built a temple called "The Water Temple Akuusha" hidden somewhere in the ocean, and a treasure known as "The Water Crown" is concealed within. It is believed that no one has ever laid eyes on this treasure—until a Pokemon Ranger named Jack Walker (also called Jackie) appears in pursuit of it. Jackie is on a highly classified mission to safeguard the egg of Manaphy, the leader of water Pokemon. This Pokemon, referred to as the "Prince of the Sea," must be transported to the Water Temple Akuusha, so Satoshi and his friends, along with Hiromi, decide to assist him. Along the way, a pirate by the name of Phantom attacks the group from his enormous submarine. Phantom intends to harness the Water Crown's power to dominate the world, but first he must unravel the mystery of Manaphy's egg. When the Rocket-Dan gets involved, Jackie uses his Capture Styler to temporarily borrow the abilities of a nearby Pokemon to fight back. Satoshi and Pikachu jump into the battle, yet they still have to withstand the assaults of Phantom's formidable high-tech mecha! Suddenly, the egg begins to glow with a brilliant light, and Manaphy is born! What is the secret of the legendary treasure? What mysterious powers does Manaphy possess? Can Satoshi and his friends, along with Jackie, accomplish their top secret mission? The journey to reach the Water Temple Akuusha has begun!

Many millennia ago, a meteor from space threatened to destroy the world, but Arceus intervened to protect it. In the struggle, Arceus was gravely wounded, and Damos (ダモス) took care of it. As a token of gratitude, Arceus promised to make the barren land of Michīna rich and prosperous, and entrusted Damos with the Jewel of Life (命の宝玉). Arceus lent Damos sixteen pieces of its own body to create the Jewel, with the agreement that they would be returned on a designated day. But Arceus was betrayed when they were not brought back, and it vowed to judge humanity once it awakened. Countless millennia later, Satoshi, Hikari, and Takeshi arrive in the riverside town of Michīna (ミチーナ), surrounded by natural beauty. They decide to visit the ruins of Michīna, which stand atop a great rock formation, with a large and gorgeous lake at its shore. Captivated by the lake, Satoshi and his friends are suddenly caught off guard as waves begin to rise and a tornado of water wreaks havoc. From the ruins of Michīna runs out a descendant of Damos, a girl named Sheena. Seeing what is happening, she summons Dialga and cries, "Dialga, please!" Dialga manages to halt the tornado. Satoshi and his friends finally make it to the ruins, where Kevin and Sheena recount the ancient legend of Michīna. Moments after they finish the tale, Dialga, Palkia, and Giratina erupt into a fierce battle, and the ruins of Michīna are destroyed. Arceus awakens...
