In the distant future, after the alien Gauna wiped out Earth, the surviving humans who escaped aboard enormous seed ships traveling through space still face constant pursuit. In 3394, Nagate Tanikaze, who has lived his entire life alone in the depths of the seed ship Sidonia, emerges from below in search of food. His journey brings him to the center of unfolding events. When the Gauna attack Sidonia, Tanikaze joins forces with his comrades and friends—Shizuka Hoshijiro, Izana Shinatose, and Yuhata Midorikawa—to protect what remains of humanity and fight their extraterrestrial enemies. "Sidonia no Kishi" follows Tanikaze's discovery of the world that has always existed above him and his transformation into the hero Sidonia needs.

Following a catastrophic encounter with a colossal Gauna that resulted in significant human casualties, Captain Kobayashi of the spaceship Sidonia assumes greater control over the ship's operations. Her new goal is to eradicate the Gauna threat from the Lem system, where former Sidonia inhabitants have established a colony. This mission is bolstered by two crucial developments: the invention of advanced long-range anti-Gauna weaponry and the birth of Tsumugi Shiraui, the first human-Gauna hybrid endowed with extraordinary destructive power. Despite facing opposition against chimeras and the dangers of her ambitious military campaign, Kobayashi enlists the help of ace pilot Nagate Tanikaze. Through his interactions with Shizuka Hoshijiro and Benisuzume’s placenta, Tanikaze develops a strong bond with Tsumugi. As the ultimate showdown with humanity's deadliest enemy approaches, Tanikaze cherishes the last moments of tranquility with his companion Izana Shinatose, even as Kobayashi covertly develops an experimental weapon that could lead to the complete destruction of Sidonia.
