Naota Nandaba is a typical sixth-grader in a town where nothing exciting ever occurs. After his older brother Tasuku heads to America to play baseball, Naota is left to manage everything Tasuku abandoned—from his top bunk to his ex-girlfriend Mamimi Samejima, who keeps hanging around Naota ever since Tasuku departed. But Naota's dull routine is about to be turned upside down: enter Haruko Haruhara, a Vespa-riding, bass-guitar-wielding, pink-haired maniac whose first meeting with Naota ends with tire marks on his back and a giant horn sprouting from his head. Although he only wants some calm, once Haruko moves into his family's house, Naota gets swept into the middle of the most epic fight for control that Earth—and maybe the entire universe—has ever witnessed.

Hidomi Hibajiri is a disenchanted girl who never removes her headphones. Her routine never changes—school, helping at her mother's café, and listening to music. With nothing to disrupt the crushing repetition, she keeps her headphones on constantly. That changes when a mysterious woman wielding a guitar runs her over. Later that night, a robot bursts into Hidomi's room alongside a classmate, Ko Ide, and the two are chased through town. The guitar-wielding woman rescues them, but now Hidomi has a horn sprouting from her forehead. She has no idea where the robots come from, what kind of "vespa woman" this strange guitarist warns her about, or what the thing on her forehead is, but clearly she can't just drown it all out with her headphones anymore.

As the older generation loses faith in the future, the younger residents of the city come to terms with their surroundings, accepting the decay and hardship as a normal part of their daily existence. This resigned atmosphere is disrupted when Haruko arrives, plunging the town into disorder.

The anime will take place 10 years after FLCL Alternative and will center on a high school boy and girl.
