The events of this film take place after the Adventure series has concluded. It begins with the discovery of a new Digimon Egg on the internet, which manages to infiltrate nearly every computer system in Japan. When the egg hatches, it is identified as a new type of Digimon, a Virus-type. It sustains itself by consuming data from various systems and begins causing chaos across Japan. As it consumes more and more data, it continues to evolve. Taichi and Koushiro decide that it is time to stop it. They set off, sending Agumon and Tentomon through the internet to fight this new enemy. But with the Virus taking control of systems like the American military, this digital threat may soon become all too real. Calling on Yamato and Takeru for help, they hope to stop what has already begun and perhaps save this world a second time.

Originally a dating sim for female players released on the Super Famicom in 1994, Angelique: Shiroi Tsubasa no Memoire centers on Angelique Limoges, an ordinary schoolgirl summoned to the Queen of the Cosmos's Sanctuary. She is chosen to contend for the position of the next Queen, pitted against her rival Rosalia de Cartagena, a polished young woman raised from childhood specifically for the Queen Examination. Run & Run shows Yukari in distress, running without any clear direction. A Jellyfish Day presents the blonde Hikary as the star of a music video centered on her deepest wishes. Ryoko takes over Yamag's Garage, an area characterized by "Pure Mind," "Love," and a remarkably "Beautiful Face." Meanwhile, Misty captivates the audience in a music video where she proclaims, "I'm your love magnet, designed to draw you in."

In "Auto Mommy," parents who opt not to raise their children themselves delegate every caregiving duty to a purchased robotic unit called "Auto Mommy." This arrangement ensures the child grows up in isolation. While checking on the child through a monitor, the parents notice their offspring wearing a dog costume with the face hidden. Concerned about the child's appearance, especially for school, the parents order Auto Mommy to remove the costume. To their horror, they discover the child has transformed into a plant-like entity with no human features.

More than three decades after its creation, an animated pilot for Ninja Bugei-chou was made available to the public as an extra on the Ninpuu Kamui Gaiden DVD volume 7. Produced in 1969, the pilot was meant to lead to a television series directed by Nagisa Ooshima, who hoped to capitalize on the impact of his provocative 1967 film. Shirato, the creator of the comic that inspired the film, turned down the pilot, which caused a change in direction toward animating Ninpuu Kamui Gaiden—a spin-off from the Kamui Den manga, also created by Shirato. However, Ooshima did not take part in the production of Ninpuu Kamui Gaiden.
