In Full Metal Panic! The Second Raid, following a series of chaotic events, Mithril's elite soldier Sousuke Sagara and enigmatic high school student Kaname Chidori resume their ordinary school lives. Sousuke tries to adapt to civilian life while carrying out his covert missions, and Kaname attempts to help him despite his often excessive methods causing her frustration. Their peaceful period proves short-lived as new threats emerge. The insurgent terrorist group Amalgam appears, and internal conflicts within Mithril risk splitting the organization due to operational failures and acts of betrayal. The deployment of advanced Arm Slave units escalates the danger, putting global stability in jeopardy. As Kaname and Sousuke confront personal challenges and critical battles, can they navigate these trials and shape their own futures?

High school student Kaname Chidori and soldier Sousuke Sagara are living a peaceful school life until the terrorist organization Amalgam disrupts their calm. Leonard Testarossa, an Amalgam operative with "Whispered" abilities, aims to capture Kaname and exploit her expertise. The conflict begins in their local area and quickly escalates into a global pursuit. From the dense jungles of Laos to the barren coasts of Mexico, Sousuke gathers intelligence and works to dismantle Amalgam. Meanwhile, Kaname's powers develop, but her resolve weakens under increasing pressure. Trapped in a dangerous cat-and-mouse game and ensnared by tactical maneuvers, the pair struggle to strengthen their bond and surpass their limits.
