In 2039, a dramatic rise in sea levels plunges humanity into chaos. To make matters worse, mysterious warship-like entities called the Fleet of Fog emerge, disrupting communication and movement between regions. These formidable foes prove invulnerable to conventional weaponry. Humanity's last chance rests with Gunzou Chihaya, the captain of the allied Fog submarine I-401, named Iona. Alongside his crew, Blue Steel, Gunzou is tasked by the Japanese government with safely delivering the Vibration Torpedo Warhead—a potential game-changer in the fight against the Fleet of Fog—to the United States for replication. Despite being caught in this dire situation, Blue Steel remains committed to achieving peace. As Iona ventures forth on this perilous journey and beyond, the crew adheres to their values, even under the most challenging conditions.

In the second film of "Aoki Hagano no Arpeggio: Ars Nova," the privateer group Blue Steel persists in their vital task of transporting the Vibration Warhead Torpedo schematics to the United States, a weapon that could alter the balance of power in the ongoing conflict. Their journey, however, is fraught with danger as they encounter opposition from the Fleet of Fog, which introduces a formidable new foe known as "The Student Council." This group consists of warships controlled by the surviving Mental Models who have yet to face Blue Steel's enigmatic leader, Gunzou Chihaya. As Blue Steel delves deeper into understanding the source of their enemies' strength, Iona's past begins to reveal important insights into the war's origins and her reasons for supporting humanity.
