Fifteen years following the devastating Second Impact, humanity faces relentless assaults from colossal entities known as Angels targeting Tokyo-3. Conventional military might proves futile against these foes, leaving survival in the hands of NERV, a clandestine group commanded by the stern Gendou Ikari. NERV deploys giant humanoid mechs called Evangelions, armed with advanced weaponry and shielded by Absolute Terror Fields, to combat the Angels. Within these walls, children are raised exclusively to operate giant mechas termed FranXX, which combat the Klaxosaurs in mandatory male-female pairings. Bred solely for this purpose, these pilots grow up isolated from the outside world, convinced that their sole function is to defend humanity. Hiro, a prospective FranXX pilot, is left demoralized and lacking self-assurance after failing an aptitude test. He skips his squad's graduation ceremony and retreats to a secluded forest lake, where he encounters a mysterious girl with two horns protruding from her head. She reveals her codename is Zero Two, a legendary pilot infamous as the "Partner Killer." As Hiro attempts to make sense of this encounter, a Klaxosaur assaults the plantation. Zero Two engages the beast with her FranXX but sustains severe damage, crashing her mecha near Hiro. Discovering her original partner is dead, she requests that Hiro join her as a pilot. Together, they effortlessly vanquish the Klaxosaur. With Zero Two at his side, Hiro gains a second opportunity to surmount his previous failures, though the price remains uncertain.

Beneath the surface of the earth lies the Abyss, a massive chasm filled with bizarre creatures and ancient relics from forgotten times. The mystery of its origin and the secrets it holds have drawn countless explorers, known as Divers, to descend into its depths at tremendous risk. Among these, the most revered and brave are the White Whistles, celebrated as heroes by those who fear the downward journey. Riko, whose mother is the legendary White Whistle Lyza the Annihilator that disappeared during an expedition, dreams of reaching the Abyss's deepest levels. Currently, she is only a novice Red Whistle, restricted to the uppermost layer. One day, she discovers a peculiar robot resembling a young boy who has no memory of his past. Naming him Reg, Riko suspects the advanced technology within him must come from the depths of the Abyss. Together, they embark on a journey into the abyssal darkness: Reg searches for his lost memories, while Riko is resolved to reach the bottom herself. However, they remain ignorant of the brutal realities that await them in the unforgiving world of the Abyss.

In 2029, the catastrophe known as Lost Christmas unleashed the Apocalypse Virus upon Japan, triggering mass death and societal collapse. The United Nations responded by deploying the GHQ to quarantine the outbreak, an action that effectively ended the nation's political sovereignty. Cornered, Inori hides in a warehouse where she meets Shuu Ouma, an introverted high school student and devoted fan of her music. After Shuu assists Inori, he is thrust into the center of the conflict. When the Void Genome shatters in his grasp, he awakens to the Power of the Kings. Struggling to master this newfound ability, Shuu is compelled to join the struggle against the ruthless rulers and fight for Japan's freedom.

Following the loss of a close friend, Shinji Ikari descends into emotional paralysis, rendering him unable to pilot Evangelion Unit-01. Following the Spearhead Squadron's departure, the Republic of San Magnolia persists with its relentless propaganda. Vladilena Milizé continues her role as "Handler One," directing another unit from the marginalized 86th sector in the conflict against the Legion. Meanwhile, Shinei Nouzen and his team are stationed at a military base within the Federal Republic of Giad, a region formerly belonging to the Giadian Empire. Under the new leadership of President Ernst Zimmerman, they are granted citizenship and liberty. Zimmerman also introduces them to his adopted daughter, Augusta Frederica Adel-Adel, the former Empress. Despite the tranquil environment, Shinei and his comrades feel an undeniable draw back to the battlefield. They soon return to the fray as members of the Federacy's Nordlicht Squadron, fighting alongside Augusta Frederica. As they face the Legion again, they realize that no matter which side they serve, the grief and loss inherent to the front lines are inescapable constants.

After spending a year in America, Kurisu Makise returns to Akihabara to reunite with Rintarou Okabe. However, their reunion is abruptly interrupted when Okabe begins suffering from repeated visions of alternate timelines, exposing the enduring repercussions of his time-travel exploits. These disturbances ultimately cause Okabe to vanish from existence, leaving Kurisu as the sole bearer of memories regarding him. Confronted with despair, Kurisu faces a harrowing decision that tests both her scientific convictions and her connection to Okabe. After the Second Impact, only Tokyo-3 remains of Japan, and this city is under attack by giant beings called Angels that aim to wipe out humanity. Having not seen his father for over eight years, Shinji Ikari gets a phone call instructing him to report urgently to NERV Headquarters, the organization responsible for destroying the Angels using giant mechs known as Evas. The group discovers that Bondrewd's sole vulnerability is Prushka, a stubborn young girl who asserts she is his daughter. By forming a friendship with Prushka, Riko, Reg, and Nanachi unite to thwart her father's evil schemes and push forward into the sixth layer of the Abyss.

In a society where personal computers called Persocoms closely resemble humans, the true nature of love is put to the test. Hideki Motosuwa, a young man from the countryside trying to pass his college entrance exams, struggles to make ends meet, making it impossible for him to afford the latest technology: Persocoms, which are humanoid computers. One night, on his way home, he stumbles upon an abandoned Persocom and decides to bring her to his apartment. When he activates her, she responds with only a single word, "Chii," which becomes her name. Unlike other Persocoms, Chii cannot download information, forcing Hideki to manually teach her about life as he studies for his exams. With assistance from his friends, Hideki begins to investigate the mystery surrounding Chii, who might be a "Chobit"—a legendary type of Persocom rumored to possess genuine human emotions, thoughts, and the ability to love their owner. However, the potential for a romantic relationship between a Persocom and a human remains uncertain.
