The Imperial Seal has been passed from generation to generation since ancient times, granting immense power to the warriors it chooses. This is the story of those warriors. Into this world steps the reluctant Rikuson (Lu Xun), whose family guarded the Imperial Seal until Sonsaku stole it. Urged by his mentor, Rikuson offers his services to Sonsaku to confirm the will of the Imperial Seal. But assassins strike down Sonsaku, and the Seal is lost. Thus begins Rikuson’s journey to recover the Imperial Seal and discover his destiny.

Set half a century after the events of the original series, Kotetsushin Jeeg introduces a new generation of heroes. The story centers on Kenji Kusanagi, a high school student who transforms into Kotetsushin Jeeg to combat the unexpected resurgence of the Haniwa Genjin—clay robots known as the Haniwa Phantom Gods—sent by the Jamada Empire under Queen Himika. Among the new faces are Tsubaki Tamashiro, granddaughter of Miwa Uzuki, and Kyou Misumi. Additionally, several key characters from the original series make appearances.

In 2035 AD, the heads of ancient giant idols were excavated worldwide. Using those twelve stone statues, humanity narrowly averted the extinction event known as the "Equatorial Winter." However, the stone statues forced humanity to create colossal suits of armor to serve as their bodies and commanded the humans to fight each other.

In the distant past, the great god Zeus established a three-tiered system of angels—upper, middle, and lower—though they were meant to be equal. He also designated six angels as the Saint Beasts, tasked with governing Earth's animals: Go the seiyu, Shin the genbu, Rei the suzaku, Guy the byakko, Yuda the kirin, and Ruka the hooh. However, Kira the shooting star and Maya the fuga skipped the selection tests and departed for Earth. The six angels carried out their duties faithfully, but as Zeus's rule grew increasingly oppressive, they started to lose trust in him.

The well-known tale of Gegege no Kitaro is retold once again. The storyline follows the typical format of the Gegege no Kitaro series. Kitaro is a young boy who lives in the Gegege Forest/Cemetery, a region inhabited by numerous Yokai. He shares his home with his nearly dead father—who continues to exist only as an eyeball—alongside Sunakake Babaa, NekoMusume, and Konaki Jiji. A key difference in this iteration of Kitaro compared to all previous ones is that his hair is brown instead of the standard grayish silver.

The conflict with the Insectors to protect the Inner World continues as Hunter Steele and the Spider Riders fight to defend Arachna. Although they successfully avert a crisis with the aid of their companions—Igneous, a brilliant young royal military officer; Magma, a reckless warrior; and Corona, a compassionate girl—the respite is brief. When news arrives that the Kingdom of Nuuma is under attack by the Insectors, the Spider Riders hesitate to abandon Arachna. However, driven by a need to repay past debts, they cross the Inner Ocean to safeguard the kingdom. Tasked with locating four of the Oracle's keys, which were hidden by the Insectors' leader, Hunter and his allies strive to establish lasting peace. As the epic finale to the series, the story asks whether the four Oracle Keys will reach Hunter and the Spider Riders, or if Mantid and the Insectors will finally succeed in conquering the Inner World.

A year has passed since the Spirit of Dark Power was defeated for the second time, and My Melody and her companions have returned to Mariland. Their peace is shattered when Baku drops a bomb in a flower field, scattering black notes throughout Mariland and the human world. This crisis leads to a high court proceeding that deposes the king. When the next ruler is to be selected, a black note transforms the minister into a Huff-Huff, a remnant of Dar-chan, but My Melody restores him and becomes a candidate for princess. To claim the throne, she must prove herself by converting all black notes into Twinkle Gems to place in her crown. Kuromi, furious at the prospect of losing her chance to become princess, receives a mysterious offer from an enigmatic woman. Kuromi is tasked with collecting Anger Gems to build her crown and rule as the Dark Princess over Mari Land. Both girls head to the human world to gather black notes in their bid for rulership. Unbeknownst to all, the spirit is preparing to rise again, aiming to plunge both Earth and Mariland into eternal darkness.

In an alternate timeline where Shobu Kirifuda lost his duel against Hakuoh during the Season 1 episode "Just Duel It," a shadowy organization takes an interest in the young duelist's unique talent for manifesting Duel Master creatures into reality. Backed by his friends, Shobu duels with passion, discipline, and heart, driven to follow in his father's footsteps and become the next Kaijudo master.

The anime was inspired by the Treasure Gaust toy line and a manga serialized in Corocoro, with its main character being original to the anime.
