In the far future, humanity abandons a ruined Earth and ascends to the upper realm known as Tenjou. However, war causes Tenjou and the law of causation to collapse, forcing humans back to Earth—now uninhabitable except for the Shinshuu region in the Far East. Since Shinshuu cannot hold everyone, the area is duplicated, creating a parallel world called Juusou Sekai. To restore Tenjou and the law of causation, the returnees begin reconstructing history from 10,000 BC. When this reproduction reaches AD 1413, war erupts in Shinshuu, and Juusou Sekai crashes into the original world. The inhabitants of Juusou Sekai lose their land and invade the original world. The people of Shinshuu surrender, and the land is divided among the invaders from Juusou Sekai. They attempt to resume history reproduction from AD 1457, but the historical update halts at AD 1648. A rumor of apocalypse spreads across the world. Meanwhile, a floating city composed of eight ships named Musashi drifts in the skies, where students aboard will fight a war that determines the fate of the world.
