Circus is responsible for protecting civilians from "varuga," grotesque creatures that devour flesh, and for investigating the activities of the mysterious Kafka organization. When Circus learns that Nai's bracelet is actually an ancient Circus identification, they become interested in him. Though Nai chooses to stay under Circus's care, Gareki finds it difficult to fit in on their ship. As they continue their search for Karoku, Nai and Gareki face increasing dangers from varuga, which seem to be irresistibly drawn to Nai.

Once freed, Hakaze plans to stop the "Tree of Exodus" from being awakened again to prevent a global disaster. Her former assistant, Samon Kusaribe, had her exiled and stripped of her magical powers on the island to stop her from interfering with his plans to bring back the tree. As Mahiro and Yoshino race against time to save the world from the effects of the "Trees of Exodus and Genesis," they get closer to uncovering the deeper secrets behind Aika’s death, realizing that the murder may be closely connected to the chaos happening around them.

The demon gives them an elixir of immortality and reveals that the only way to end their existence is by consuming one another. Soon after, one of the alchemists begins devouring his companions. Recognizing the danger of remaining together, they scatter across the world. Fast forward to 1930s America, where a dedicated federal agent fights the rising tide of organized crime during Prohibition, aims to lock up a troublesome terrorist in Alcatraz, and capture a pair of bold thieves. Meanwhile, the transcontinental train called the Flying Pussyfoot leaves a bloody trail across the country. In 2002, a few survivors from the Advenna Avis gather to find the remaining alchemists who share their immortality. But they encounter one former ally they least expected to see again. What initially seem like unrelated events—from a quiet Italian village in the early 1700s to a modern luxury cruise crossing the Pacific—slowly unfold to reveal a much deeper connection than anyone imagined.

After a two-year coma from a car accident, a teenage girl regains consciousness possessing the "Mystic Eyes of Death Perception"—a supernatural ability that lets her see the "death" inherent in all things and destroy objects by cutting their "origin." Before the accident, she had dual personalities: a male persona called Shiki (織) and the primary female identity, also named Shiki (式). In the Ryougi lineage, children are typically born male and raised with two distinct personalities, with the male designated as "yang" and the female as "yin." Which Shiki is active can be identified by speech patterns: the female Shiki uses watashi (私) and the male uses ore (俺). When she awakens, the girl finds no trace of the male Shiki and assumes he died in the accident. She feels disconnected from her past memories, acknowledging herself as Shiki yet estranged from her former self. To reclaim that lost self and the "deceased" Shiki, she adopts a cold demeanor reminiscent of the male Shiki and tries to mimic the behavior of her previous female self. Touko understands Shiki's sense of alienation but considers the current Shiki an entirely new personality. This story takes place in the same universe as Tsukihime, another TYPE-MOON work. Touko Aozaki, sister of Aoko Aozaki, plays a key role here, and the protagonist Shiki Ryougi shares abilities with Tsukihime's main character, Shiki Tohno.

A teenage girl possesses the "Mystic Eyes of Death Perception," a supernatural ability that lets her see the "death" of all things and kill an object by destroying its "origin." She has recently woken from a two-year coma caused by a traffic accident. Before the accident, she originally had two personalities: a male personality named Shiki (織) and the original female personality Shiki (式). Children born into the Ryōgi family are generally male and raised with two personalities, so the male personality is customarily called the "yang" personality, while the female is called the "yin" personality. It is easy to tell which Shiki is speaking at a given time because they both have a distinct style of speaking, most notably that the female Shiki refers to herself with the pronoun watashi (私), while the male Shiki refers to himself as ore (オレ). After waking from her coma, Shiki discovers that she can no longer feel the male Shiki's presence and assumes that he died because of the accident. She also feels a detachment from her memories before the accident, and while she knows she is Shiki, she does not feel that she is. In the hopes of regaining herself and the "dead" Shiki, she puts on a cold façade that somewhat resembles the male Shiki's and tries to act as the female Shiki did. Tōko understands the sense of detachment Shiki feels, but considers the current Shiki a third, new personality.

The Great Holy Grail War begins in Trifas, with participants split into two opposing factions: the Black Faction, made up of Yggdmillennia members, and the Red Faction, composed of representatives from the Mage's Association, including one member from the Church. Additionally, the Grail itself summons Ruler to serve as mediator for the conflict.

The black-clad members of the organization known as "Death Edge" have a single objective: to kill "Angels." They have taken enough lives to fill a park, driven purely by the pursuit of excitement and adrenaline. These dark, fallen Angels have descended upon Earth.

Located inside Scotland Yard in London, there is a storeroom for exhibits known as the "Black Museum," which holds artifacts from the most enigmatic criminal cases in the city's history. Among these items are two bullets that melded together in a head-on collision—crucial evidence from an incident involving a supernatural figure dubbed the Man in Gray and the famed nurse and reformer Florence Nightingale, the sole person who can perceive him. Set against a period of war and suffering, Florence strikes a grim pact with this spectral being.
