In 2027, one year after the fourth non-nuclear conflict ended, New Port City struggles with the aftermath when a self-propelled mine explodes. Amid the chaos, a military officer involved in a bribery case tied to weapons trafficking is killed. During the investigation, Daisuke Aramaki of Public Security Section encounters Motoko Kusanagi, a highly skilled cyborg hacker serving the military's secretive 501st Unit. Batou, known for his vigilant "sleepless eye," suspects Kusanagi's involvement in the explosion. Detective Togusa of the Niihama Prefectural Police investigates both the officer's murder and a sex worker's killing. Meanwhile, Kurutsu, head of the 501st Secret Unit, closely monitors Motoko along with other cyborg agents in the unit.

In the second installment of Ghost in the Shell: Arise, Motoko Kusanagi, now operating independently from the 501 Organization, adapts to working under Aramaki's command. When the Logicomas are compromised, Batou recruits the assistance of former military intelligence officer Ishikawa and ex-air artillery specialist Borma. At the same time, Kusanagi aims to incorporate expert sniper Saito and undercover operative Paz into the newly formed Public Security Section 9. As both groups investigate a man implanted with false memories of a refugee transport operation, they find themselves in a rivalry.
