Following about a year at Mihama Academy, Yuuji Kazami believes he has adjusted well to his new environment. However, he suddenly decides to pursue a more advanced role within CIRS. Yuuji confides in JB about his plans, and they meticulously review his academic records and past experiences to determine if he is suitable for the new position. Unbeknownst to Yuuji, the girls at Mihama Academy come across some shredded documents in his room. Upon reconstructing the papers, they reveal the pivotal events from Yuuji’s past that have molded—or perhaps distorted—his current persona. What was initially seen as mere history begins to resurface, casting shadows over his present life and dragging him back towards the darkness.

In "The Eden of Grisaia," the narrative picks up immediately after "Grisaia no Meikyuu." Kazami Yuuji is arrested on terrorism charges after a video surfaces that appears to confirm his guilt, with Ichigaya taking charge of his detention. Although Ichigaya knows Yuuji is innocent of these crimes, he holds him because Yuuji failed to neutralize Heath Oslo, the leader of a terrorist group wielding an extremely dangerous weapon. Ichigaya has hidden motives for keeping Yuuji in custody. Yet, Yuuji may still find a way to salvation. The girls of Mihama Academy refuse to see him exploited for political gain, and a mysterious new figure suddenly appears to aid them.
