Japan created the Infinite Stratos, a powered exoskeleton that only women can pilot, and its immense destructive power led to a global treaty banning its military use. When fifteen-year-old Ichika Orimura is discovered to be the only male capable of operating an IS, he is forced to attend the Infinite Stratos Academy—an all-girls boarding school where students train as IS pilots. There, Ichika reunites with childhood friends Houki Shinonono and Lingyin Huang, and also grows close to Cecilia Alcott, the representative of the United Kingdom. Under the strict supervision of Chifuyu Orimura, his older sister and their homeroom teacher, Ichika and his female classmates must use their abilities to defend themselves and their school from the dangers that arise during their exciting school life.

The Savage, an alien lifeform, has begun attacking humanity, with the Hundred being the only technological countermeasure capable of stopping them. Hayato Kisaragi, who survived an encounter with the Savage, has the highest compatibility rate with these weapons. In the midst of his intense training, Hayato soon catches the interest of multiple female classmates and gets caught up in various incidents while fighting the creatures that now overrun Earth and threaten its security.

Decades from now, humanity faces a relentless threat from an alien species called the Novas. Wherever they emerge, these inhuman creatures leave destruction in their wake, and the battles to repel them are known as Nova Clashes. To fight back, young women—dubbed "Pandoras"—and young men—called "Limiters"—are implanted with stigmata granting them superhuman abilities. They train at military academies, learning to cooperate if humanity hopes to survive. Freezing follows Kazuya Aoi on his first day at West Genetics military academy, which coincides with a Pandora battle royale. There, he mistakes Satellizer el Bridget—a formidable Pandora known as the "Untouchable Queen"—for his deceased sister and embraces her. Although his action costs her the match, she discovers that his touch does not repel her and decides to take him as her Limiter. The question remains whether their partnership can endure the schemes of their upperclassmen and the looming conflict with the Novas.

In 1939, humanity teetered on the brink of annihilation. A mysterious alien race called the Neuroi, armed with catastrophic weaponry, launched an invasion of Earth, laying waste to nations and crushing human armies. To fight this seemingly unstoppable threat, the world’s powers united. They developed a new device, the Striker Unit, capable of countering Neuroi technology. Girls who wielded these units became known as Witches, humanity’s last line of defense. They began their battle against the Neuroi, harnessing their enhanced magical powers and wielding destructive weapons no ordinary human could handle. By 1944, Yoshika Miyafuji, a young teenage girl, decides to join the 501st Joint Fighter Wing, also called the "Strike Witches." But with no formal training, can Miyafuji learn to work alongside her fellow Strike Witches? And if she can, will she be able to save humanity from the Neuroi onslaught?

After the 10th NOVA battle, the Chevalier determined that the NOVA are appearing more frequently and that they are losing Pandoras faster than they can create new ones. Their answer is the E-Pandora Project, which grants ordinary humans the ability to become Pandoras. Pandoras from across the globe are invited to the Alaskan base to witness the unveiling of this new initiative, with Satellizer, Kazuya, and Rana among those summoned. But as time passes, the E-Pandora Project begins to seem increasingly suspicious, and the Pandoras' worries continue to grow.

Five years ago, Earth was invaded by alien parasites called the "Kiseichuu." With their own species on the brink of extinction, the Kiseichuu aim to wipe out humanity by systematically destroying their sexual desire, causing the human race to die off naturally. To counter this threat, the HxEros device was created—a powerful weapon that can only be fully wielded by individuals with high levels of erotic energy. High school student Retto Enjou, who holds a deep grudge against the Kiseichuu, joins a team of HxEros users to fight back and protect humanity. Since their gear relies on erotic energy as a power source, the team must keep their libido levels high to stay battle-ready at all times. During summer break, Charlotte hopes to have some private time with Ichika at his home, but her plan falls apart when Cecilia has the same thought, and soon Houki, Lingyin, and Laura also show up. The following day, Houki assists with a summer festival at her family's shrine and is taken aback when Ichika arrives.

Six months after the victory in the Battle of Britannia and the liberation of Gallia from the Neuroi, Yoshika Miyafuji—a member of the renowned 501st Joint Fighter Wing—has returned to Fuso and completed her middle school education. But her struggle is far from finished. She receives a letter believed to be from her deceased father, containing plans for an advanced Striker Unit he was developing before his death. This unit, tailored specifically for Yoshika, may be able to fully tap into her immense magical abilities. At the same time, a fresh menace emerges in Europe. A colossal Neuroi nest of unprecedented size and strength appears over Venezia, obliterating local Witch forces and swiftly engulfing the northern part of the country. Complicating matters further, a newly encountered humanoid-type Neuroi is attempting to make contact with humans. Unable to abandon her comrades on the front lines, Yoshika must once again journey to the war-ravaged continent.

While Ichika Orimura is away visiting the laboratories of Kuramochi Engineering, an unknown enemy hacks into the core of IS Academy, bringing its systems to a halt. To repel the attack and fix the damage, his older sister Chifuyu calls upon Ichika's harem: Houki Shinonono, Cecilia Alcott, Huang Lingyin, Laura Bodewig, and Charlotte Dunois. Working together, they enter the IS Academy's network using virtual reality to face their adversaries. Unknown to the girls, a malicious program called "World Purge" is triggered the moment they step into the digital world. This software forces them into artificial realities, each one presenting an idealized romantic scenario of their relationship with Ichika. After Ichika returns to IS Academy, he must step in to save the five girls and pull them out of this virtual dreamscape.

For five years, the Manifestation Engine on Blue Island has solved the global energy crisis. Meanwhile, on nearby Izu Ooshima, cheerful Akane Isshiki, her reliable younger sister Momo, and her grandfather Kenjirou—a co-inventor of the engine—live in peace. This tranquil existence shatters when the "Alone," mysterious beings intent on destroying the engine, make their appearance. Nene Nanakorobi, a cheerful full-body cyborg who yearns for global harmony, crosses paths with inventor Uzal Delilah aboard a cruise ship bound for the picturesque Cenancle Island. They quickly bond, along with Clarion, a feline combat android serving as Uzal’s pet. However, their budding friendship is tested when terrorists strike the island. To protect Uzal, Nene is gifted the Pandora Device extracted from Clarion, granting her the power to instantly master advanced abilities, though Uzal appears to perish in the process. Now, the duo embarks on missions ranging from rescuing children from mall fires to apprehending criminals, all in pursuit of world peace. Their journey is complicated by B.U.E.R, a sentient laser disguised as a distorted teddy bear whose lewd behavior and volatile power endanger their safety. Compounding the trouble, the brilliant inventor Takumi Korobase, who serves as Nene’s guardian, is obsessed with acquiring B.U.E.R. As Nene and Clarion struggle to safeguard the device from malicious forces while pursuing their utopian ideals, the immense pressure threatens to tear their newfound bond apart.

Having repelled the Neuroi assault on Romagna and demolished their nest above Venezia, Yoshika Miyafuji returns to her hometown within the Empire of Fusou. Although she has lost her magical and healing powers, the former 501st Joint Fighter Wing officer resolves to pursue medical studies to aid both civilians and frontline personnel. Upon receiving an invitation from a distinguished European institution, she accepts the offer and travels back to the war-ravaged continent. However, a fresh peril emerges as Neuroi forces increasingly breach human defenses, infiltrating seemingly secure zones and shifting the continental power balance. Torn between her ingrained sense of duty and her inability to pilot a Striker Unit, Yoshika faces a crisis when her friends are threatened, leaving her with no choice but to act.

As a child, Sanpeita Kobayashi’s beloved friend was forced to relocate, but she swore they would reunite in a decade as husband and wife. Ten years later, Sanpeita remains in high school, still holding onto the emotions they shared. If they ever hope to have a chance against the menacing Panther Claw, the pair must set aside their differences and fight together.

Efforts to launch a fresh assault on the Neuroi, an enigmatic species of extraterrestrial invaders, are in full swing. The primary goal is to seize Berlin, the capital of the Empire of Karlsland, a strategic move essential for eradicating the Neuroi menace from Europe. Yet, given the enemy’s ability to adapt to combat conditions daily, the combined might of the allied forces and the existing Striker technology may fall short of securing a decisive win. At the same time, Yoshika Miyafuji, a Witch hailing from Fuso, is pursuing medical studies in Lausanne. After regaining her magical abilities following a recent episode that stripped them away, she is keen to contribute to the war. The summons to battle arrives promptly, requiring the dispersed members of the 501st Joint Fighter Wing to reunite for one last offensive against the foe.

Taking place between the conclusion of Operation Mars in the second television series and the 2012 Strike Witches film, Operation Victory Arrow consists of three 30-minute shorts that follow the daily lives of the witches as they return to their home countries.

Evil forces are gaining strength. After Sister Jill turns one of her subordinates into the beastly Breast Claw and deploys her minions to execute a jewelry store robbery alongside the Panther Claw group, Honey Kisaragi leaves her Catholic girls' school to face the danger as Cutie Honey. This outcome is precisely what Sister Jill intends, since she covets Honey's Airborne Element Fixing Device, the artifact that enables her to shift into seven distinct forms. At the same time, Sister Jill appears in disguise as Inspector Genet, attempting to gain Honey's trust through a different approach.
