In Star Blazers: Space Battleship Yamato 2205, the Gamilan race faces an existential crisis as their homeworld deteriorates. To rescue his people and secure a new world, Aberdt Desler pretends loyalty to the oppressive government of Galman—a planet populated by a nearly identical species. His real objective is to take control and speed up the migration. Yet, as the Gamilans start their voyage, an enigmatic and powerful enemy attacks, causing their sister planet Iscandar—where Queen Starsha resides—to become warped. Back on Earth, the Space Battleship Yamato and its crew are celebrating their most recent triumph. New members board the Yamato, accompanied by two extra support vessels commanded by Yuki Mori and Shirou Sanada. Despite objections from some who oppose Captain Susumu Kodai's earlier choices, the Yamato sets out on a half-year training voyage and opens diplomatic talks with the Gamilans. When news of the disaster on Iscandar reaches them, Kodai disobeys orders and takes his fleet to help those in need.

In 2199 AD, after obtaining the Cosmo Reverse System on Iscandar, the Space Battleship Yamato prepares to depart from the Large Magellanic Cloud galaxy. On the galaxy's edge, they unexpectedly encounter a mysterious group called the "Gatlantis," led by Goran Dagaamu of Thunder, commander of the Gutaba expeditionary force. Dagaamu demands that the Yamato be handed over to him. Despite their eagerness to return to Earth, the Yamato tries to avoid conflict but is struck by the formidable "Flame Direct Attack Cannon," a weapon capable of penetrating space itself. Though hit, the Yamato escapes but finds itself lost in an irregular dimension of strange colors. The crew decides to shut down the engines and investigate a mysterious planet. To gather information, Kodai, Kiryū, Sawamura, Niimi, and Aihara land on this planet. Upon arrival, they discover a ship that should not be there. Dagaamu, following the Yamato's jump trail, also arrives in this oddly colored space. The planet where the Yamato has landed is precisely the place Dagaamu has been searching for.

Three years after the Space Battleship Yamato's legendary return to Earth, the planet is rebuilding and has established peace with the Gamilans. This recovery depends heavily on the formerly forbidden Wave Motion technology. Meanwhile, the Yamato's former crew members, now leading separate lives, each receive a psychic summons from the enigmatic Goddess Teresa. She calls them to reassemble aboard the Yamato and journey to the distant planet Terezart, where a potent new force capable of countering the approaching menace of the ruthless Gatlantis Empire awaits. The Gatlantis Empire advances toward Earth with far from benevolent intentions. Unable to ignore Teresa's call, the crew reunites and embarks on a hazardous voyage through space, confronting trials that push their courage and resourcefulness against an even more daunting enemy than ever before.

The remaining humans seek shelter underground, but the relentless spread of radiation threatens to consume their refuge within a year. Just as hope fades, a desperate message from the distant planet Iscandar, located in a neighboring galaxy, offers a chance at salvation. In secret, Earth's Self Defense Force develops a revolutionary super-speed engine capable of reaching that far-off world. The old World War II battleship Yamato is then refitted with advanced weaponry and staffed by a courageous crew, transforming it into the Space Battleship Yamato. Their dangerous mission: crossing the galaxy to rescue humanity from total annihilation.

To obtain this crucial technology, the Earth Defense Force commits its last resources to the Yamato, an advanced warship powered by an infinite energy source called the Wave Motion Engine. The Yamato's crew consists of a diverse group, including the young Tactical Officer Susumu Kodai and the seasoned Captain Juuzou Okita. Though their combat experience varies, they all share a single mission: to survive the dangerous 168,000-light-year journey to Iscandar and rescue humanity from certain extinction.
