In a future era, humanity faces attacks from creatures known as the Bug-chine, which first emerged a few years earlier. Conventional human weapons are powerless against them, yet there is still hope. Teppei sets out to reunite with his older brother Kotaro Takamiya, who is attending a scientific conference, after spending the past 11 years training under a mysterious woman named Karen. But his hopes for a family reunion are dashed when a woman named Aramis massacres everyone at the conference and kidnaps Kotaro. On his journey to rescue his brother, Teppei comes across a broken mechanical horse called B't X, which is revived by Teppei's blood and becomes his ally in the fight to save Kotaro from the enigmatic Machine Empire.

Using combat techniques based on hair, he rescues a young girl called Beauty from Maruhage soldiers and teams up with her to take on Emperor Tsuru Tsurulina IV. Along the way, Bobobo gathers allies and defeats many enemies, all while protecting the world's hair. This wacky and humorous story follows Bobobo and his crew's bizarre mission against the strange and evil forces of the Maruhage Empire, full of laughs and action.
