The story revolves around Nyaruko, a formless deity of Chaos from the Cthulhu mythos (originally called Nyarlathotep), who takes the appearance of an ordinary girl with silver hair. One night, Mahiro Yasaka, a typical high school student, is chased by a terrifying black alien until Nyaruko steps in to rescue him. She explains that the creatures from H. P. Lovecraft's stories are actually extraterrestrials, and her duty is to protect Mahiro from being kidnapped by an alien trafficker. As time passes, Nyaruko, along with two other Lovecraftian beings, Cthugha and Hastur, end up living as uninvited guests in Mahiro's house.
