A year ago, Aika Fuwa and her parents were killed under mysterious circumstances. Determined to avenge her death, her older brother Mahiro sets out to find who ended her life too soon. Unknown to Mahiro, his childhood friend and Aika's secret longtime boyfriend, Yoshino Takigawa, gets pulled into the investigation after a strange woman holds him at gunpoint. Yoshino learns that the government is investigating Mahiro due to outbreaks of a mysterious "iron sickness" in two places where he was last seen. Now on the run, Mahiro and Yoshino's search for Aika's killers grows more difficult and dangerous. To gain a lead on his sister's murder, Mahiro strikes a deal with Hakaze Kusaribe, the most powerful sorceress in the world, who is imprisoned on a deserted island. As princess and leader of the Kusaribe Clan, Hakaze promises to help Mahiro's investigation if he can rescue her from exile. Once free, she intends to stop the revival of the "Tree of Exodus" and prevent the world from falling into ruin. Believing Hakaze will hinder his resurrection plans, her former aide Samon Kusaribe orchestrated her banishment and removed her ability to use magic on the island. In a desperate attempt to save the world from the effects of the "Trees of Exodus and Genesis," Mahiro and Yoshino move closer to the truth behind Aika's death. They discover that there may be more to her murder than they first believed as the world descends into chaos.

A teenage girl possesses the "Mystic Eyes of Death Perception," a supernatural power that lets her see the "death" inherent in all things and destroy an object by severing its "origin." She has just awakened from a two-year coma caused by a car accident. Before the accident, she had two personalities: a male one called Shiki (織) and the original female personality, also named Shiki (式). Children born into the Ryougi family are normally male and are raised with two personalities, so the male personality is traditionally termed the "yang" personality and the female the "yin" personality. Which Shiki is speaking at any moment can be determined by their distinct speech patterns—most notably, the female Shiki uses the pronoun watashi (私), while the male Shiki uses ore (俺). After emerging from her coma, Shiki finds she can no longer sense the male Shiki's presence and believes he died in the accident. She also feels disconnected from her pre-accident memories; although she knows she is Shiki, she does not feel like she is. In an attempt to recover herself and the "dead" Shiki, she adopts a cold exterior that resembles the male Shiki's demeanor and tries to behave as the female Shiki once did. Touko understands the sense of detachment Shiki experiences but considers the current Shiki to be a third, entirely new personality. The series is set in the same universe as another TYPE-MOON work, Tsukihime. Touko Aozaki, sister of Aoko Aozaki, appears in this series, and the protagonist, Shiki Ryougi, shares the same abilities as Tsukihime's lead, Shiki Tohno.

After their decisive confrontation, Battler Ushiromiya reflects on the sudden resignation of the Golden Witch Beatrice, who now exists as a mere shadow of her former self. The extreme shift away from her previously defiant intentions compels Battler to reexamine every detail of the prior four games. Although he wishes to remain at her side, Battler resolves to take back control of the current situation, where Lambdadelta and Frederica Bernkastel have temporarily assumed their roles to conduct the fifth game board. Following Kinzou Ushiromiya's death, Krauss Ushiromiya inherits the family leadership amidst severe monetary difficulties. Because of poor investment choices, the family estate is set to fall into the hands of Krauss's creditors, making it easy for his siblings to pursue legal action against him. To support her husband, Natsuhi Ushiromiya seeks Beatrice's aid in resurrecting the previous head—intending to hide the truth until the debts are cleared. Then arrives Erika Furudo: a self-proclaimed detective who drifts ashore on Rokkenjima Island just as the family's annual gathering begins. Received as a distinguished visitor, Erika soon becomes curious about the ongoing debate surrounding the epitaph's riddle. However, this arrogant young woman's relentless investigation into finding the hidden gold sparks a chain of events that threatens to collapse the order of the Ushiromiya family.
