On a chilly December morning, Kyon arrives at school anticipating another adventure with his SOS Brigade companions. Sakurai Tomoki has grown accustomed to his daily life alongside the two angeloids, Ikaros and Nymph, and is having a great time. Still, he keeps experiencing strange dreams and asks all his friends to help him figure out what is causing them. Nymph creates a device that allows humans—but not angeloids—to enter other people's dreams. The gadget initially malfunctions, but eventually they manage to reach what should have been Tomoki's dream, only to find that something is seriously off about it. Later, a meteor crashes down from the sky at the spot beneath the large cherry blossom tree where Tomoki first discovered Ikaros. A blonde angeloid with a very large figure and a massive sword steps out of the meteor and begins looking for Tomoki!

In Shibuya, a series of murders known as the "New Generation Madness" are generating growing local buzz due to their notoriety. Nonetheless, these "New Gen" killings barely impact Takumi Nishijou, a high school otaku prone to delusions and a persistent sense of being watched by unseen eyes. Apathetic toward the outside world, Takumi spends his time on online games and anime. His routine is abruptly disrupted when he receives a graphic image of a man impaled on a wall from a user named Shogun. After recovering his composure at an internet café, Takumi unexpectedly encounters the very crime scene from the image, along with a blood-splattered pink-haired girl calling out to him. As Takumi struggles with the boundaries of reality, he finds himself increasingly entangled in the "New Gen" murders, believing the perpetrator is targeting him.

The story of Persona 4 is set in the rural town of Inaba, where a series of mysterious murders have taken place, each occurring after heavy rain leaves behind thick fog. A local rumor speaks of a television channel called Mayonaka TV that only appears at midnight, and it is said that by staring at the screen, one can catch a glimpse of their "other half." People begin to take notice as the strange events start on the same day that chaos broke out in Shibuya with a certain incident five years earlier. A brief flashback recaps the events of the previous Heaven's Lost Property series, leading to the point where an angel named Hiyori Kazane is dreaming while her real body remains in heaven. She has developed a crush on the main protagonist, Tomoki Sakurai, and fights until the end, at which point the world's memory of Hiyori is erased after she dies in her dream and returns to her real body. So desperate is she to go back to her dream that heaven's master modifies her into an Angeloid of Clockwork, but she regains consciousness with Tomoki's help. Even so, that is not enough to save her life.

Maya and Fumiaki employ these phones to investigate the series of supernatural events unfolding around them.

Silent Sky includes additional episodes 13 and 14, detailing events that take place three months after an incident resembling "New Generation Madness." The story focuses on the aftermath of the Chaos Child Syndrome, which was triggered by the earlier earthquake in Shibuya.
