アドバンスジェネレーションやダイヤモンド＆パールシリーズと同様に、ベストウィッシュ!シリーズは、カントウ、ジョウト、ホウエン、シンオウとは異なる遠い土地であるユニオウ地方へ、ピカチュウだけを伴ってアッシュ・ケットチャムが旅立つところから始まる。新しいトレーナーでありライバルのトリップや、ユニオウ地方のジュンパー博士との出会いを経て、アッシュは2人の旅仲間を得る。1人はドラゴンポケモンで知られる街出身のアイリス、もう1人は3人のストライションシティジムリーダーの一人であり、草ポケモンの専門家であるポケモンコンノシスサーのシランだ。

本作では

Satoshi, Iris, and Dent continue their journey across the Isshu region. After securing his eighth and final Gym Badge by defeating Homika in Tachiwaki City, Shirona suggests that everyone stay at her villa in East Isshu, where their longtime acquaintance Hikari is also present. While there, they enter the Pokémon World Tournament Junior Cup, and following that event, Satoshi takes part in the Isshu League. In the background, Team Rocket launches their final scheme for the Isshu region—what drives their obsession with the legendary Pokémon Meloetta?
