Wraiths are invisible entities to humans that feed on emotions and cause turmoil wherever they appear. Magical girls, in exchange for having a single wish granted, must use their newly acquired powers to protect humanity from these wraiths. In Mitakihara, a group of magical girls works diligently to keep the city safe, though two members, Sayaka Miki and Kyouko Sakura, often clash. Their leader, Mami Tomoe, hopes for them to unite but fears their conflicts may endanger their roles as magical girls. A new member joins the team: Homura Akemi, a transfer student at Mitakihara Middle School. However, Homura possesses deeper knowledge about magical girls and the hidden truth behind the world's current state than she reveals.
