Thirteen-year-old Ichigo Momomiya visits an exhibition on endangered animals with her crush, Masaya Aoyama, when a sudden flash of light strikes her, and she sees a cat merging into her body. The next day, Ichigo starts acting like a cat. When a giant monster attacks Masaya, Ichigo transforms into a pink magical girl with cat ears and a tail. Ryou Shirogane, a boy, explains that the creature they fought was a Chimera Anima—an alien parasite that takes over animals and turns them into enormous monsters. Ryou and Keiichiro Akasaka, who runs a pink café called Cafe Mew Mew, had originally planned to use the DNA of five Red Data Animals in a project called the Mew Project, which involved injecting that DNA into Chimera Animas to create biological weapons. Because of an earthquake the day before, the DNA ended up inside Ichigo and four other girls she met near the museum. Now a "biological weapon," Ichigo must fight the aliens and find her potential teammates, all while hiding her new cat-like traits from Masaya.
